Hi Jacob. We have a lot of information available to help you choose the correct screw.
You can find information in your Kreg Jig owner's manual.
For a good basic chart, you can go tho the Kreg Jig Screws and Plugs page at kregtool.com, and then click on the "Screw Length" button.
To get even more information, check out the Kreg Plus Newsletter from February 2012. It has a chart you can download, and a link to a video that tells you just about everything you'd want to know about Kreg Screws.

For many of us it goes without saying. Try the screw length on a test piece first.
The screws can be cut shorter with a good pair of high leverage linemen's pliers.
Personally I wouldn't cut the screws shorter---the effective leading end will be destroyed.
Re-position the drill stop, closer to the drill tip, so the drilled hole will not be as deep.
Thats easy rule of thum anything 3/4" you use a 1 1/4" but hard woods you use fine thraed and soft woods you use you use corse thraed. I use the K-2 so I dont none moch about the longer one's if Im not worng they got a chaert that you can print.
I am having trouble with this too I think. Using 23/32 plywood and attempting to join a side panel to a bottom panel, with the side panel on top, it seems if I have the pockets drilled on the inside of the side panel, the screw tips poke through the bottom panel to the outside of the work piece. I am certain of my jig setup and I am using 1 1/4" coarse thread screws. Of course, when putting the pockets on the outside of the panel, there is no problem. But that is not what I want. I want the pockets on the inside.

You can make your desired joint by setting the stop collar slightly closer to the drill bit tip as Ken suggested. My experience has been that the pocket holes on the inside tends to split the ends of the receiving board even when you you the correct screws. I opt for a different joint type if I can't keep the pocket holes on the outside.
Jacob try this use a nickle and a dime to set your collar and set your drill at 8 or 9 that is for only plywood thow.
