Is there a table that specifies screw lengths for joining materials of different thicknesses with a pocket jig?
I will be constructing butt joints in pieces that will be perpendicular to each other and do not want the screws that I use be too long, or too short.

If there was it would be a long list, cause not all wood are created equal. Also take into account that a lot of woodworkers like to plane down their wood to a certain thickness for the project they working on.
The best chart for this is your head and a bunch of scraps. Just take some scrap pieces and make different size pocket holes and use different size screws. One way to get precise on the pocket hole is to adjust your depth collar a little bit each time till you find the right setting.
Record your settings on a piece of paper by writing down the distance from the step collar to the shoulder of the drill bit.
Then write down the thickness of the wood and finally the screw size that works best. If you do this then later on all you need to do is look at your chart and know exactly what you need.
