I want to put a pocket screw into a 3/4 " plywood from my basement. The floor joist is a 2X8 so it is 1 1/2 " thick.  Do I set up my Kreg mini as 3/4 " or 1 1/2" then what screw?

The jig and bit are set to the material into which the pocket hole is drilled.  The screw length is determined by the material not drilled.

So, if you are drilling the pocket holes in the 3/4" plywood, the jig and drill bit stop are set to 3/4" and the screw length I _think_ is 1-1/4" (don't have the guide handy).  If you are drilling the pocket holes in the joists, the jig & drill bit stop are set to 1-1/2", and I am not sure of the screw length, but I think 2"

There are several guides posted here, do a search and they will turn up. 

When it comes to joining materials of different thicknesses, it’s a good idea to test screw length. Do this by drilling in to a test piece(s). The typical rule is as follows: Set your Kreg Jig® for the thickness of material you are drilling the pocket hole in. Then, choose screw size based on thickness of the mating piece the screw will be entering in to. The Screw Selector Wheel will help you identify the correct screw length and jig setting. Thank You, I found a chart that shows all the wood size to wood size and settings. It appears this should not be done so I will find my studs from above and screw through the squeaky floor to stop the squeaks.

Daniel where did you find that chart?  I have been wondering about the settings also.

Daniel, below is a copy of the chart. You can find this in all of the Kreg Jig® manuals

I thought you meant to join two different thickness of stock together.  Example 1/2" thick to 3/4" thick such as in a right angle situation.
