so trying to figure out how to set everything if I am screwing through a 2x4 into a 3/4" piece of wood. anyhelp thanks. I know I have to set collar at one thing, and the drill guide to another.

Are you working with the Kreg Jig K4? If so, you can access the K4 Quick-Start Guide here: http://www.kregtool.com/prodimages/kregjigquickstarguide.pdf.
You will need to choose a screw based on the material thickness. As you can see in the above chart, a 2x4 is 1-1/2" thick.
To join your 2x4 material that is 1-1/2" thick, you will need to use a 2-1/2" (64mm) screw. Then, you will need to set your Kreg Jig for the 1-1/2" marking. Feel free to save the chart above for future reference.

You could drill through your 1-1/2" board into your 3/4" board, or vice-versa. It all depends on what you're building and how you want the final project to look.
