staining wood filler

Does anyone have any good suggestions on how to stain over wood filler in nail holes etc. The filler I use says that it takes stains easily but no matter what I do I can still see the filler and it just doesn't seem to stain up and blend in like it should . Any help would be appreciated. THANKS

get a wood filler that will match the finished color as close as possible then fill in the holes after you are done staining,

Just used this stuff on my shelving project and it's simply amazing, I used white, but they have every color you can think of or you can tint it to match any color.

One thing I do that works well is that I take dust from the wood that I've cut or chips and mix them with glue to form a paste and use that for nail holes. It takes stain great and it's hard to tell there was every a defect. If I don't have any dust for the species I'm using, I just grab some scrap and a drill and make some. I have never gone back to wood filler after this and not to mention, shrinkage is not an issue either.

I'm with Justin.  Take the sawdust and mix it with your wood glue for small nail holes.  It works like a charm

I had good luck using,  as Ray suggested, a filler that color matches the stain you are using.
