One thing I do that works well is that I take dust from the wood that I've cut or chips and mix them with glue to form a paste and use that for nail holes. It takes stain great and it's hard to tell there was every a defect. If I don't have any dust for the species I'm using, I just grab some scrap and a drill and make some. I have never gone back to wood filler after this and not to mention, shrinkage is not an issue either.
Do you mean wood glue? This is just what I needed...thanks for sharing!

Just used this stuff on my shelving project and it's simply amazing, I used white, but they have every color you can think of or you can tint it to match any color.
