Yes, bubbles did form but i bought a $14 plumbers torch, or you could use a heat gun (which are cheap also) and just run that across the top really quick every 5 mins or so for about 30 mins until they stopped forming. If you are doing a clear coat I imagine it being less time consuming, but since I did a flood coat the bottle caps kept releasing a lot of bubbles.

For the top I used a two part epoxy resin. This was my first time using this stuff and it was really easy to work with. Just read the instructions before you use it and before you know it, you will have a beautiful product. Here is the link to the gallon of resin I purchased. I ordered too much since I have a ton left over for future builds.
