Hey I just bought my first Kreg jig a R3, fixed a basket case chair with it tonight so I consider it half paid for already. I see by just how handy the system is this is going to be very handy and get a lot of use. If it continues to be this handy I may well get a master kit.
Now my question:
while these pocket holes are great I can see that trying to use a pocket everywhere is like using a hammer for everything. So, is there anything wrong with using the bit, driver and screws for through holes where through holes are more appropriate?

Yes, that's an optional method of joining members.
It's effective when the screw heads need to be recessed.
Using the drill bit to provide a counterbored hole.
The Kreg Screws will cut into the mating work-piece.
EX: screwed butt joint.
Thanx Ken, I really thought it would be but wanted to ask in case there was something I was missing.
