stock size

Good evening everyone! My name is Mike and I am NEW to the Kreg world. I have been playing with the master kit as well as the Screw Selector Wheel trying to understand the how to's and various settings.  The question I have is when the guides state to set the Jig for the stock size, does that mean the purchased size or the true size, for example a 2 x 4 is really not a 2 x 4 but would I set it for a 2 x 4 ?

You always set up the jig according to the ACTUAL size, not the nominal size. So, in the case of your 2x4, you would set the jig and bit for 1 1/2"--the actual thickness of a 2x4. For a 1x, the actual thickness is 3/4".
