I used a router table with a 1/4" slot bit to cut the slots for the panels. To give the stiles a clean edge (i.e., no slot showing) I simply started and stopped the cut approx 1 1/2" from each end. This allowed enough room for the panels to extend 1/4" extension into the rails and still gave enough room to attach the rails with 2 pocket screws. This is method has worked well (I've used it on all of the projects I've posted pictures of). The only tricky part is placement of the pocket screw holes - too close to the edge and splitting becomes a problem. I found that using 1" screws (in spite of using 3/4" material) helped with this problem.
