I'm also guilty of this. I did mine while drilling pocket holes on 1 inch oak treads. I said oh man now I have to buy a new one. But I didn't because it didn't have any affect on the jig, Thank goodness for quality tools from Kreg.

One more tip- which I found by accident, after you rub the crayon in the grooves use a dryer fabric sheet to remove the extra wax residue. I was trying to find a paper towel but had a dryer sheet handy. I did ALL the markings on my jig, it really cuts down on eyestrain.

I personally think the screw clearance hole should go through the wood anyway. Then when adjoining to the mating part, it wouldn't tend to push them apart when screwing them together. Before the screw gets started into the adjoining part, the screw threads by not having a hole through actually push them apart. I have both pieces clamped to hold them square and at 90 deg. but this still happens.

I didn't think of white crayon so I used my liquid whiteout to paint my ity bity numbers. It worked for me. Now after putting the jig in the case I need a locator to find it again, getting old I guess..

The reason I drilled a hole in my jig is that I always try out a screw size and length before I commit to a project. Given that the goal is to have the screw come out in the "middle" of the board, I find that the Kreg recommendations don't do that. So, I adjust things until they do and until it looks like I have enough penetration.

I have a master jig system. The first time I set the collar I guess I didn't get the set screw tight enough.
The first holes I drilled into the wood using the portable base did just fine, however, the second, third,
and fourth set of holes became deeper and started to catch the bottom of the portable base.

I also made white lines on my jig, but I used white out and just wiped off the excess to produce the effect.

I have only had my jig about two weeks now.
