When I was building my bench, I was going to plug the holes. So I bought the Kreg
plugs, well when I tried one it slid too far in. Are there variable sizes of the plugs?

Not really, but some guys have made their own, so the plugs can be any length desired.
It is odd that they went too far. All of the ones I have ever used had to be flush cut and sanded. Cannot order different sizes.
Based on the thickness of the board with the pocket hole. A typical 3/4" thick board needs to have the plug cut flush, but a 1-1/2 board has a much deeper pocket. Better to glue it up and then tap it down gently until it stands a little proud, and then can be sanded smooth after the glue dries.
