<p>I may be hung up on terminology, "end of the board?" or "edge of the board?" Pic would help.</p>
<p>Kreg junior is a little more technique sensitive than the Master kit as you need to set the little legs correctly and then bias and clamp the jig properly.</p>

The holes do sit back from the end of the board a bit, but when you use the correct size screw it penetrates the board with the pocket holes and goes into the other one and makes a very strong joint. What screw size are you using?
