In the construction of faceless/European cabinet carcasses, I've seen that pocket holes are drilled in the top and bottom panels and connected to the cabinet sides.  This makes them concealed under and counter top that is installed, and impossible to see under the base of the cabinet.   If I was building a freestanding equipment stand with plywood where the box's top panel will also be the work surface, and I'm not worried about seeing the pocket holes, would it make more sense to drill through the side panels and into top and bottom? Therefore any weight would be distributed down the plywood sides and not on the screws.

If being able to see the pockets is not a concern, In general, for best strength, I think the preference is for the pocket holes to be on the outer sides in your drawing ... so that the screws will enter the top and bottom away from the edge. 

You'll note that when making drawers the clear preference is to have the pocket hole screws at right angle to the pulling/pushing force. 

That said, I would think you'd want the primary force (gravity, push/pull, ....) to be:

   #1 pushing wood toward wood - regardless of screw location

   #2 pull/push at right angle to screw

   #LAST - pulling wood apart in same direction as the screw

Did I miss anything in my count?

Hi JBK, I agree with Ken,  Your drawing is the better way of doing the cabinet regardless if it is a frameless or a face framed cabinet if you are going to use the cabinet where a lot of weight is going to be placed.  Since you do not care about seeing the pocket holes, changing the pocket holes to the outside of the panel will make the joinery stronger as the pocket screw will have more meat surrounding the threads.  Otherwise your plan is great.
