I want to join 2 1/2 inch stock at 90 degree joint using pocket joinery. Does anyone have experience and comments to share on this? Thanks

Yes.  Use the Kreg HD jig and screws.  Much stronger joints for 2x material.  You can use a regular Kreg jig (3/8") and set the depth collar correctly for the thickness of the material, but you're going to get a better joint with the bigger holes and bigger screws that come with the HD setup.  A Kreg Automax face clamp is a very good thing to have when working with the HD kit also.
