I got this idea from Phillip: Visually check the jig and drill stop settings before drilling. Especially on this odd sized wood it was very helpful.

When the drill bit stop collar is on the top of the jig, the bit should almost (but not quite!) touch the jig floor.

Good photo! Another thing you can do to set this correctly is to set your drill guide to the correct height, and then to set the depth collar, place the bit into the drill guide and put a nickel (money) under the tip of the bit. With the nickel supporting the bit, secure the stop collar just above the drill guide opening. This should leave you with the right amount of clearance!
